Tunerstudio, it's 1000% better than megatune. Matter of fact, it's so much better the new MS3 systems use Tunerstudio as their default tuning program, not megatune.

Once the car is running/driving with the MS2 and you have the basic stuff setup (Wilson instructions and such) and have the wideband reading correctly on the laptop, it can be tuned through email if necessary. The latest couple versions of TunerStudio has a VE Live function that will tune the fuel (VE) table while you drive around though which is VERY handy. You just have to take it easy and slowly raise rpm/boost and not just go hammer on it initially. You basically have to give it time to figure out what the engine needs at a given rpm/boost level. Just watch the wideband and as long as it's under 12.5:1 under boost, it's safe.
If you want a little more intricate and proper timing table than the unit comes with, you'll have to email me.

You can still use it for the hotter spark if you want. Well, you can use it for whatever you want, MS2 also has the 2-step, rev limit, etc. though if you were using any of those features.

Did you try all the different ports on your computer by going into tunerstudio > communication > settings and then changing to com1, com2, com3, etc. and testing each port?
Did you have internet access when you connected the usb cable so it could search for the driver? Did it install a driver automatically or did you install one? What color is your usb/serial cable?

I will remove program today and try to let it find one by itself from internet. Any thing you can think of let me know.

Did you restart the computer and then re-connect the cable? Was the key on for all of this? Did you de-select "work offline" from the file menu in tunerstudio?
