No, this is for an 87-88 TC, though a swapped Mustang should be similar unless it's not using the stock IC.

Yes, aside from any changes you may have from the stock system (manual boost controller for instance)

the vacuum tree is the same as it is on the mustangs? I have a 91.. im in the process of doing the swap as we speak and not sure how the vacuum lines go

The vac tree varies car to car but it doesn't matter, all of the ports on the vacuum tree work exactly the same so the actual location on the tree that items are connected to make no difference.

Yes, or you can use one of our silicone Tee fittings so you don't have to do any welding.

No, and that BOV won't work if you still have the VAM.

I'm using the Halmans boost controller , what do I do with the too ports on the intercooler and the one extra port on the turbo. What do I hook up the blow off valve too? Can I hook it up to the extra line off the turbo to the intercooler? And what do I block off?

The BOV needs to be hooked up to a vacuum hose that sees both boost (under power) and vacuum (at cruise/idle). This means the hose needs to originate from the intake manifold or vacuum tree. The boost controller only needs to see boost so it can come from anywhere that doesn't have a one way check valve inline.
I can't help with the "extra" ports without pictures since I don't know what specific ports you're talking about. You can just edit the picture above with numbers and reference them in your question if you want.

On the 87-88 TC where does the vacuum hose on the lower intake connect/route to?

There is no vacuum hose on the lower intake. There is a coolant hose in the lower and 2 large and small vacuum hose on the upper. FPR gets the small one, one large goes to vacuum tree, other is pcv.
