I have a Magnafuel FPR that needs a boost reference. Do I just get the boost reference from any location before the throttle body? are two filter generally used in-line with the fuel system? If so, What micron and size you anyone recommend the filters be? I am using -6AN line for the whole fuel system and I would like to use a fuel filter from magnafuel or something similar.

The stock FPR hose source location is in the upper intake behind the throttle body, right near where the regulator would sit on the rail. That's about as good of a source as there is. Otherwise it can come from any source that's behind the throttle body (behind meaning it's a location air goes AFTER it passes through the throttle body). Vacuum tree for example.
The fuel pump manufacturer typically has a micron suggestion for use with their pumps, I'd start there. There is normally a fine particulate filter near the pump and a larger particulate one near the tank (or in the tank depending on pump type).
