The pink is my new coolant route, along with an added mechanical coolant temp sensor for a new autometer gauge in the lower intake. imgur.com/a/3OYNWQyI suspect I have an improper flow because the temp sensor does not read anywhere near what tunerstudio says the temperature is; even after it has been running a while. What do you guys think?

The temp will vary greatly depending on where it's checked at, even if all hoses/flow is correct. The intake location you used is where the stock fan sender on SVO's and such is at while the dash gauge is in the block. The ECU's temp sensor is in the intake between the injectors.
How far off are we talking when you say it's not anywhere near?

Since both of the sensors are so close to each other, that is why it is so odd. If I remember correctly, it was a ~60°F difference.

One of them is not calibrated properly, or the sensor/sender is bad. That's a large enough difference you should be able to tell which one is accurate based on normal operating temp.
