In my wiring instructions it says to wire the green wire from the Spartan controller to the green wire on the "digital gauge". The green wire on the gauge, according to the instructions, says that it is an output wire from the gauge. Is green to green correct or should the green wire from the controller go to one of the 0-5v input wires on the gauge?

What wiring instructions are you referring to? Spartan instructions, Perfect Tuning instructions, PiMP instructions, or what? Digital gauge for Spartan wiring would refer to the digital gauge that's available with the Spartan, not the Perfect Tuning gauge.
You connect the Spartan to the ECU, PT gauge can then get AFR info from the ECU over CANbus just like it's getting all the other info (temp, rpm, MAP, etc.).

What's confusing is on the third page of the Pimpxs setup guide v1.2.1 it says "When using our Spartan 2 Wideband 02 Controller with our digital gauge, you connect the green wideband wire to both the green gauge wire and ECU Pin 29"

What's confusing? I said above that's in reference to the Spartan 2 gauge (if ordered), not the Perfect Tuning gauge. All that's saying is the analog output (signal) wire goes to both the Spartan gauge, and the ECU (since both of those devices need the signal).
